I've tried to read all the guides. But I couldn't verify this simple question. Will the bootloader overwrite my motherboard's BIOS?

A simple background:

The last PC I built was way back the 2006 era. Back then, the only time I had to dual boot was when we needed ubuntu with windows. Back then, we do not need to do anything to the BIOS, no flashing or anything and by default, we would get to a screen where we are asked to select which OS to boot.

The only difference was at that time, we had to install both OS'es on the same partition (C:\ for that matter) and ubuntu would smartly separate itself.

Sorry for the wall of text, I would just like to confirm this before I proceed with installing yosemite following the Clover method.

My motherboard is a Z97M Gaming btw, and I'm worried that when I install clover, it would replace the MoBo's default UEFI, and afterwards, I'd loose all my overclock settings.
