So I just ran Disk Utility on my main drive and it found 'errors' in the partition table. Without thinking I clicked repair. Restarted and my Hackintosh wouldn't boot (but it would boot into Chameleon - really glad I kept it see here http://www.reddit.com/r/hackintosh/comments/222cef/clover_questions/)
Had to load ultimate boot disk and format the FAT32 EFI drive to get the Clover reinstallation to work without error.
It's kind of worrying how precarious the installation is!
