I upgraded my Asus Sabertooth X79 (3930K) from Yosemite to El Capitan GM, which all appeared to go OK. However, when it booted up to the login screen both my mouse and keyboard failed to work.

I spent some time trying different kexts and various X79 DSDTs with no success.

As usual I was about to give up, when I found a working solution :-)
I dumped my DSDT from Clover using F4, and then edited the DSDT as follows:

I had to replace the following text:
EUSB to EHC1
USBE to EHC2
HUBN to RHUB PR10 must be removed completely, otherwise the ports won't work at all. This block surrounds the actual ports (PR30 to PR37)
PR30 through to PR37 then needs to be replaced as PRT1 to PRT8 (do this for both EHC1 and EHC2 sections)

As far as the SMBIOS goes, MacPro3,1 works OK as it has PRT1 to PRT8 already defined for both EHC1 and EHC2.
I am however using iMac14,2 which has no hardcoded ports and works fine with my patched DSDT.

I have tried Rehabman's FakePCIID.kext with FakePCIID_XHCIMux.kext in an attempt to at least get the USB3 ports working in USB2 mode, but so far this has not been successful. I am yet to get USB3 working at all - the ports simply don't work.
