The clover people have added the ability to set the CSR setting that Apple is using to control "rootless" at the UEFI level:

this will be available in versions 2.3k v3251 and later and involves adding two RtVariables to config.plist (CsrActiveConfig and BooterConfig)
(these won't mess up Yosemite boots)
Public Beta 3 and I guess DP4 no longer honors the "rootless=0" bootflag so for new installs it's either this or somehow booting into the El Capitan recovery partition and setting the CSR security flag there, either via the CLI csrutil command or the Security menu item in the installer (csrutil doesn't work during a regular 10.11 boot).
Clover team hasn't yet figured out how to get kext injection working apparently.
